Application closes, when closing other windows

There is an issue where when on the app i open preferences or keyboard shortcats , window and then i press the x to close the window then the whole app closes . I have checked the logs ,  and there are none there. 

If i open one of those windows and then close them using 'esc' it work as intended .

I am on ubuntu 24.04
